SPSP integrates AI-powered genomic analysis to detect pathogen variants across Switzerland. Mandated by the Federal Office of Public Health since 2021, it has processed 165,000+ SARS-CoV-2 isolates, transmits variant reports 3× weekly and ranked 4th globally for sequences shared.
The Swiss Pathogen Surveillance Platform (SPSP) is a national, AI-powered genomic-surveillance infrastructure built by the SIB Swiss Institute of Bioinformatics under mandate from the Federal Office of Public Health (FOPH). Established during COVID-19 (2020-2021), it now also covers influenza, RSV and other priority pathogens.
SPSP aggregates whole-genome sequences from laboratories across all 26 Swiss cantons, applies automated ML-based phylogenetic analysis to classify variants, and transmits surveillance reports to the FOPH three times weekly, sharing data openly on GISAID.
As of 2024 the platform held 165,089 SARS-CoV-2 isolates, 1,293 influenza and RSV isolates, 235 other viral isolates and 7,194 wastewater datasets, and has been cited internationally as a model for national pathogen-surveillance integration.
